Enjoyable, but it was only good for me, not great.
I had pretty much the same gripe with the game. It's like they tried to force too much into the story and it gets rather distracting. Atleast in Arkham Asylum, I knew I was facing off against the Joker, and it was always going to end with that battle royale, but in Arkham City quite a few times I wasn't really sure who I was actually trying to stop. Sure, that made for some pretty epic story twists but it kind of detracted from the story as well. It's like Rocksteady weren't exactly sure who to have as the main antagonist so they chucked them all in.
I still list it in my top 3 games for 2011. The formula was perfect, but the story just seemed convoluted.
